- A very good tool to draw nice figures is Ipe (http://ipe7.sourceforge.net/).
Download at http://sourceforge.net/projects/ipe7/ and unzip manually
in a directory of your choice.

- A tool I have used before to manage references is JabRef:

Other Notes:
- Ipe and JabRef are both available for Windows, Linux and Mac.
- I have use Ipe extensively to created lecture slides.
Text and figures can be arranged freely and easily on the slides
and overlays make it very easy to create "animations".
Others might prefer to use the LaTeX document class Beamer instead.
